While the previous sets included mainly alignments of shared, structured domains, the reference set described here focuses on (i) subfamily specific features, (ii) motifs in disordered regions, (iii) the effect of fragmentary or otherwise erroneous sequences on MSA quality.
Moreover, multiple sequence alignments of shared CNVs across species are also provided.
To first investigate the genetic relatedness of the host strains, we established a phylogenomic framework derived from whole genome alignments of shared regions, excluding prophage, for all 45 E. coli O157 H7 genomes [ 44, 45] (Fig. 6).
