This observation was discordant from our initial cross-study analysis of independent gene expression datasets identifying downregulated IGF1 as part of an 11-gene signature of PCa aggressiveness (Additional file 12: Table S11).
FGFR3 mutant cell lines had significantly fewer UPD events and overall size of the genome affected by UPD than wild type lines, supporting that UPD associates with aggressiveness (Additional file 2: Figure S6).
Interestingly, in our cross-study analysis of gene expression datasets SMAD4 was present in the top 46 ranked genes (position 21) and inversely correlated with PCa aggressiveness (Additional file 4: Table S3).
Therefore in current practice, additional markers indicating the aggressiveness of the tumor to be resected are extensively investigated [ 3, 4].
For the purpose of the study, canine samples were grouped in four classes (from 0 to 3), representing increasing levels of aggressiveness (see Additional file 1), as follows.
HER2 overexpression is also significantly associated with high histological grade, high Ki-67 labeling index (LI), and advanced stage [ 78]; thus it represents an additional morphological parameter reflecting aggressiveness of GC [ 78].
This study, along with previous reports, supports the view that the presence of LVI in GC is a promising indicator of tumor aggressiveness; providing additional information regarding the risk of cancer recurrence and mortality.
It is important to note, however, that although similar pathways are represented in various signatures, it does not necessarily mean the individual genes in a pathway are equally significant or are all similarly associated with tumor aggressiveness [see Additional files 1 and 3].
