"actually understood it" is a correct and usable phrase in written English.
It can be used as a modifier to describe the act of understanding something in a more precise or emphatic way. Example: "After reading the complex mathematical equation, I immediately felt overwhelmed. But with the help of my tutor, I actually understood it."
