Approximately 38% of 2.5 million reads (963,460 reads) were repetitive DNA sequences, tRNA, rRNA or other small molecules; 10% (261,274) were accepted reads, perfectly aligned with known mature miRNAs (MirBase version 15, release 04/2010) [9]; and the rest of the reads (52%) were matched to genome sequences (Figure 1).
For alignments to introns and intergenic regions we only accepted reads that aligned exactly once in the entire genome.
The high quality reads from the 454 GS FLX Titanium platform were then used for clustering and de novo assembly according to the genotype of origin, resulting in 17,912 unigenes (singletons and contigs) from A. stenosperma and 21,714 from A. duranensis (Table 2) with an average index of 83.8% of accepted reads for all the four libraries.
