Two loci (ALD_R and PSME_1_21196) were genotyped at all locations except Tiber, so all tests for selection were conducted considering all 8 locations and 78 loci (excluding ALD_R and PSME_1_21196) and on a restricted data set with 7 locations (excluding Tiber) and 80 loci.
Although the approaches by Sajantila et al. 19966 and this study are in principle similar in observing patterns only in a restricted data set, they do convey different explanations.
No well-supported conflict was observed between topologies, so we built a restricted data set, corresponding to the seven markers combined (5305 bp) by retaining only one specimen per locality and per clade (156 specimens, see Additional file 6).

As data on brain mass were available for only a subset of 28 species, we included the term brain mass along with the terms used in the main analysis (light levels, qWg, experimental design and body mass) in a series of models performed on the restricted data set (Table A4).
To create each bootstrapped sample, we used PROC SURVEYSELECT in SAS 9.1 to sample n random observations with replacement from the restricted data set, where n is the restricted sample size.
Locus ALD_R showed a positive association with longitude when using the restricted data set with 7 locations (p = 0.016).
When using the restricted data set with 7 locations, a further outlier was also identified, ALD_R (p = 0.000).
Essentially we wish to simulate a 250 ng Brain data set from this restricted data set, and can use the fact that we do have Brain run at 250 ng to assess the performance.
The restricted data set included 211 genera and 55 families.
In summary, we conducted this analysis with a maximum of data validation, but specific deviations from the general findings and conclusions are to be assumed given the statistical nature of our method and the restricted data set.
