The phrase "a directory one level up" is correct and usable in written English.
It can be used when referring to a directory that is located in the parent folder of the current directory in a file system.
Example: "To access the configuration files, navigate to a directory one level up from your current location."
Alternatives: "a parent directory" or "the upper directory".
