We identified 28 genes, including previously implicated abd-A, Abd-B, bab1, bab2, dsx, exd, hth, and jing, as well as 20 novel factors with uncharacterized roles in pigmentation development.
Recently we discovered a strong correlation between differentially enlarged T3 leg segments and differential embryonic expression of two homeotic genes, Ultrabithorax (Ubx) and abdominal-A (abd-A) [5].
Ubx, for example, can repress Antennapedia (Antp), Sex combs reduced (Scr), and the head-determining Hox genes Deformed (Dfd) and labial (lab), but not the more posteriorly expressed abdominal Hox genes, abdominal-A (abd-A) and Abdominal-B (Abd-B).
At the Drosophila bithorax complex (BX-C), an extensive network of CRMs located in over 300 kb of infraabdominal (iab) non-genic sequence is responsible for directing embryonic expression of just three homeotic genes; Ultrabithorax (Ubx), abdominal-A (abd-A) and Abdominal-B (Abd-B) (Fig. 1) [14], [14].
In Drosophila, the Bithorax-complex (BX-C) contains the three Hox genes, Ultrabithorax (Ubx), abdominal-A (abd-A) and Abdominal-B (Abd-B), that specify the identities of the third thoracic segment (T3) and the eight abdominal segments (A1 to A8) [1].
However, only one segment polarity gene, wingless (wg), and two Hox genes, Antp and abdominal-A (abd-A), were analyzed.
The regulatory domains control three homeobox-containing genes of the complex, Ultrabithorax (Ubx), abdominal-A (abd-A), and Abdominal-B (Abd-B) (Maeda and Karch, 2009).
We compared the binding of the three Bithorax complex Hox proteins; Ubx, Abdominal-A (Abd-A) and Abdominal-B (Abd-B), with a visual inspection of the binding profiles suggesting highly similar Ubx and Abd-A binding.
Samples were either sequenced on the Illumina MiSeq (Experiment 1; Ubx, Abd-A, Abd-B and input) or HiSeq 2000 (Experiment 2; Ubx, mutant Ubx and Ubx + Hth) platforms to generate 36 bp or 100 bp reads, respectively.
