Study cohort 1 (NCI) was used to optimize a gene expression predictor.
We used study cohort 1 (NCI, the largest dataset including all 6 aforementioned subtypes) in order to train a nearest centroid classifier of the 6 subtypes (LEIO, LIPO, RHAB, MPNST, SYN and FIBRO) frequently presenting differential diagnosis problems, (Figure 1).
This β particle radiation dose of 5 nCi can be compared to the internal radiation of consuming 5 bananas, each containing 1 nCi [K].
Briefly, 10 100 μL of protein extracts were incubated in 100 μL of reaction mixture containing 50 mM Tris HCl pH = 7.4, 1 mM NAD+, 25 mM Pro, 1 nCi H-Pro [L- 2,3,4,5- [L- 2,3,4,5-4.4 Ci/mmol; #NET483V, Perkin Elmer; Additional file 3] at 25°C for up to 120 min.
The infusions were well tolerated, with a median infusion time of 32 minutes (23 to 86 minutes), and with infusion reactions in 6 patients all limited to occurrences of transient, mild (grade 1 NCI toxicity) adverse events (flu-like symptoms, tracheitis/throat ache, n = 2; arthralgia/myalgia, fever, fatigue, nausea, headache, chills, or rash, n = 1).
Uninfected and Pst-AvrRpm1-infected leaves were incubated in 40 μL of water containing 1 nCi C-Pro (L-C (U) Proline 266 mCi/mmol; #NEC258E, Perkin Elmer) for 30 min at 22°C before being washed and transferred to water for different time periods (0, 20, 40, 60 min), and then dried on tissue paper, weighed, and frozen in liquid N2.
A549, SK-MES-1, NCI-H1975, NCI-H1299, NCI-H1650, and 16HBE cells were cultured in RPMI 1640 medium, and SPC-A1 cells were cultured in DMEM (GIBCO-BRL, Invitrogen, Carlsbad, CA, USA) medium supplemented with 10% fetal bovine serum (FBS), 100 U/ml penicillin, and 100 mg/ml streptomycin (Invitrogen, Carlsbad, CA, USA) at 37 °C/5% CO2.
Four human MPM cell lines (Table 1), NCI-H28 and NCI-H2052 (sarcomatoid), NCI-H2452 (epithelioid) and MSTO-211H (biphasic), were obtained from ATCC (Manassas, VA, USA) and tested within the last 6 months by morphology check and growth curve analysis according to the Cell Line Verification Recommendations (ATCC-Technical-Bulletin 8, 2008).
SNPs with low completion rate (<90% of samples) were excluded by study (NCI-SEER blood samples: N = 1; NCI-SEER buccal cell samples: N = 4).
The resulting PAM classifier was used to predict the age cohort of RNA sample set 1 (NCI-Bari).
Sinus tachycardia (grade 1 NCI-CTC) was present in four patients (one patient at 120, one at 140, and two at 160 mg m−2).
